hello romain,

generally speaking, there 2 processes involved rebuilding indices message.
winlogon.exe , dbinit.
winlogon messenger (it displays rebuilding indices message) , waiting on signal dbinit "rebuilding indices" process in completed

there known issues cause "the active directory rebuilding indices. please wait..."

please check following scenarios:

1. eventlog service not start.
            a. @ registry settings @
            hkey_local_machine\system\currentcontrolset\services\eventlog
            b. registry permissions
            c. file permissions
            d. file path or drive letter change

2. disable password change notification service (pcns).
            a. note: if disable password change notification service , reboot machine, indices still rebuild directory still under effects          of the pcns first reboot after service disabled. reboot after (as long pcns disabled) indices not rebuild.
            b. install pcns version 3.1.1057 along hotfix kb 931211 , resolved issue.

            http://support.microsoft.com/kb/931211
            c. 897195 how obtain latest hotfix build of password change notification service
            http://support.microsoft.com/default.aspx?scid=kb;en-us;897195

3. have enabled auditing object access on server? if so, please disable auditing see if issue continues.

in instances can add eventlog service dependency of rpcss. cause rpcss start eventlog service , potentially eliminate rebuilding indices wait.

under hkey_local_machine\system\currentcontrolset\services\rpcss

            add reg_multi_sz name dependonservice

            add eventlog data list dependonservice

please try above suggestions , let know result.

best regards,

wilson jia
